The Patapon were a flourishing people until they were defeated by the evil Zigoton tribe. The player takes the role of their god and uses sacred war drums to direct the Patapon tribe to take back their land. As the story progresses, the Patapon also embark on a journey to Earthend to look upon "IT," a sacred object whose appearance and purpose is unknown to the tribe. The enemy of the Patapon tribe is the evil Zigoton Empire, a powerful tribe of circular creatures with red irises (as opposed to the white-irised Patapon) that have oppressed the Patapon since their fall from power. After fighting various battles against the Zigotons, guardian creatures such as dragons and giant worms, and the ultimate evil known as Gorl, the Patapon come to Earthend (the ocean) and see the rising sun, which they assume to be "IT". However, unfulfilled by the anticlimactic end of their journey, they come to the conclusion that "IT" is, in fact, not the sun and to realize their destiny they must cross the ocean and continue their quest. The final scene shows the Patapon and Zigoton tribes working together to build an ark to cross the ocean.

Living peacefully on a faraway planet, the LocoRoco and their friends, the Mui Mui, help grow vegetation and look after nature, making the planet a pleasant place to be, playing and singing the days away. When the Moja Troop comes to the planet to take it over, the LocoRoco do not know how to fight against these invaders from outer space. As such, the player assumes the role of "the planet" that is capable of tilting back and forth, and bouncing the LocoRoco in the air, to defeat the Moja Troop and rescue the LocoRoco. The player will also meet many different characters along the way, some of which are unknown to the player. The player must find out how to interact with these characters, and find out what they know, while determining if they are beneficial or should be avoided as foes. Mui Mui can be found in secret areas within the game.

Set ten years before the original God of War game, Chains of Olympus begins with the gods sending Kratos to the city of Attica to help defend the city from the invading Persian army. Spotting a basilisk climbing over the city walls, Kratos gives chase through the city. While chasing the basilisk, Kratos confronts the Persian King inside the city and kills him. After defeating the basilisk he witnesses the sun fall from the sky, plunging the world in darkness. Following the dim remaining light on the horizon, Kratos fights his way through the city of Marathon, along the way encountering the black fog of Morpheus which now covers the land in darkness.
